Hello,
I have several pictures in CR2 format, which are in landscape orientation. I can open them in imageJ and Fiji correctly, but when I try to run any analysis in Micatools, they open in portrait orientation. Any suggestion on how I can fix this? Any help would be very appreciated.

This is something the toolbox does intentionally I’m afraid.
In many cases when making visible +UV stacks one would be portrait and the other landscape due to camera tilt sensor error.
You can search for the lines of code in the toolbox that apply this rotation and remove them if necessary, or write a little macro to undo it.
