I’m using ImageJ to quantify reflectance of melanin coloration and extent of melanin coloration (using basic thresholding). I’m new to this plug in and multispectral images. Can I do simple tresholding with multispectral images? If so, how?

I am not sure what your ultimate goal is here? What do you mean by extent? What do you mean by basic/simple thresholding? Please specify as there are a gazillion things that can and can’t be done in the toolbox.

But yes, you can simply create a linear normalised, or cone-catch image and then use ImageJ’s comprehensive thresholding tool. There’s also an adaptive thresholding tool in the toolbox that might be useful if there are low-spatial frequency elements to ignore (e.g. shadows).
